Small underwater caverns were filled with FRESH water, and they caved in like undersea potholes. Rather than aerated water causing the issue, the freshwater mixed with the sea water and desalinated it through dilution. This made the vessels too heavy to remain buoyant in the brackish zone, and they fell to the bottom of the freshwater pockets, unable to escape as their oxygen dwindled.
