On one hand, it's sort of played straight with Sue Sylvester, the bitter Jerkass villain, who apparently doesn't believe in God because her mentally ill sister was mocked and treated unfairly as a kid. On the other hand, Kurt, a more positive character, seems to be atheist because of the way Christians have demonized gays, yet he uses logical arguments for his atheism.
