Everything is a Shaggy Dog story. Too many keys are lost that even when the good guys win, Mother can't be fixed enough to fix things. Only when enough keys can be reached can she reprogrammed. Word of God is second series 500-1000 years later will finish the story, this is the wizard war in the background of much fantasy.
