The story of the game involves a phenomenon known as "ERASURE" that erases the programs of Reploids. Our heroes, Zero and X, are investigating this kind of phenomenon in a place known as Laguz Island with the help of a novice member of the Maverick Hunters, Iris. Soon Zero and X discover the island is filled with Mavericks they thought they had destroyed.
Line 11:
With little to no clues about the "Erasure" phenomenon, Zero and X decide to take the violent nostalgia trip that Gareth offers to them.

* Absurdly Spacious Sewer: Volt Catfish's stage is one of these.
Line 19 ⟶ 18:
* Big Bad: Berkana seems to be the leader of the antagonists of this game at first. .
* Blade on a Stick: .
* Blood Knight: Though she advises Gareth about how X and Zero are too strong to be fought at the same time, it's heavily implied that Berkana wants them to get stronger
* Breath Weapon:
** Two of Velguarder's attack involve this: one where fires flames, and another where he shoots ice from his mouth.

* Half the Man He Used To Be: .
* Hijacked by Ganon: .

* King Mook: Blast Hornet serves as this to the little hornet robots of his stage.
* Let's Split Up, Gang!: {{spoiler|At the end of the game, Zero and X decide to separate to take on the two main antagonists:
* Man Behind the Man: .
* Mission Control: Iris serves as this for X and Zero.
Line 42 ⟶ 41:
* One-Winged Angel: .
* Our Souls Are Different: Apparently the Reploids' DNA also make double duty as their souls.
* Shifting Sand Land: Overdrive Ostrich' stage is part this, part Megaman-default metallic building. You do fight him on the sand. If you don't know why you would fight a bird on a desert, let us tell you that some
* Strictly Formula: There's no good reason why X and Zero couldn't fight Gareth the first time they find him other than "fighting 8 bosses before going fighting the Big Bad is what happens in every Mega Man game".

** Gareth serves Berkana that seems to lead the antagonists(that are mostly resurrected Reploids).
