He needed a way to keep them safe while he didn't need them, and appearing to sacrifice them to UNS control was the best way to do it. Since he's capable of messing around with a Battleplate's AI, as well as providing the technical material for the nanite plans, he probably hid a switch in the false memories of Tagon's crew to restore their real memories.
