It's like if you work for an American company in Russia. Your company can revoke your ability to do business with them there. (The Ferengi Government is more like a corporation than a government if you recall).

The FCA can stop him trading legally with other Ferengi, but have no power to stop him running a business in Bajoran territory, so they don't.
