I decided to read back over all the appearances of Zen and Scorpion, and more evidence just piles up.

Due to their penchant for appearing nearly naked most of the time, their bodies are drawn in almost the exact same way, and if you edit out the scorpion tattoo and ignore the artificial shading around the masked eyes, they look nigh identical. The author rendered them standing and sitting at different heights most of the time, but if you compare the appearances where they didn't do this, they have the exact same dimensions. Their physical ages also appear to line up, which would also make sense if Scorpion is an alt-Zen.

Both Zen and Scorpion have the exact same motherly feelings for their subordinates. One of Scorpion's last acts before dying is to evac her henchmen so they don't die with her. I also backtracked to Scorpion first meeting Zen, and her outfit is very similar to the Greek style togas from Hypertobia.

It's also worth noting that Scorpion would be apt if she were a more bitter Zen. Zen also considered herself poison because of the horror she went through, but reformed for the sake of her child, and if Scorpion is alt-Zen, she's another version of her from after agreeing to turn villain for her remaining child, but apparently rejected or missed out on the chance to atone Athena offered.

If so, explains why she still has the motherly impulses, but gave up Zen for lost after Zen reformed once more.
