• Fridge Logic -> Fridge Brilliance: A lot of the game's plot falls apart if you think about it too much. Fridge-inducing moments include: why Mephiles had to merge with the Iblis of the present, rather than the Iblis in the future despite having the power to travel through time; how Elise knew Silver when she was unconscious during the entirety of his visit to the past; the infamous blue Chaos Emerald time loop; for that matter, where any of the seven Chaos Emeralds are during the plot at large, Elise not crying for ten years of her life, including after she finds out her father is dead, and why so many levels end with nothing accomplished. All this is probably a good reason for the Reset Button Ending.
  • The blue Chaos Emerald situation is not a plot hole, but a stable-time loop. Everything else listed, however, has no excuse.
    • It actually is a plot hole. If it's in a Stable Time Loop in this game, what about its presence in the rest of the games?
      • Yes, it's STILL a plothole, as the game never bothered explaining how the time loop started.
    • Maybe there's 2 blue Chaos Emeralds due to one being in the time loop. Yes, it's a paradox, but they're Chaos Emeralds. They don't have to follow logic.
      • That can't be possible. If there were two blue emeralds, how come that when hunting for Chaos Emeralds in previous games, the Sonic characters never found Elise's emerald (especially when they used radars to detect their energy signatures)?
• Why does Iblis jump towards the purple glowing orbs during the Iblis Phase 2 battle? Because they give off the same kind of energy as Mephiles (the purple mist is the same, and the orbs are found in dark areas, except the fight, where it's slightly lit in there. The purple mist resembles Mephiles' ooze form). He's drawn to anything that resembles Mephiles, and is therefore not a stupid beast distracted by something shiny.
• Why doesn't Amy react jealously when Elise has to kiss Sonic to resurrect him? Because she realises his life is more important than her own Clingy Jealous Girl tendencies.
  • And, you know, all of reality was being torn apart as she knew it, at the time.
• If both of Elise's parents are dead, and Soleanna is a monarchy, then why is Elise still a princess and not a queen? And who has been ruling Soleanna for the past several years if it hasn't been Elise?
  • She's still a princess because Princesses Rule and children associate princesses with good and queens with evil.
• Why does Silver trust Mephiles The Dark so easily? Well, Silver and Blaze live in a post-apocalyptic world, where there is no one left but them, presumably. They wouldn't be familiar with the Obviously Evil trope, and now that they see that they have a possibility to change their world, they take it.
• While they don't share the same VA, Mephiles and The Duke of Soleanna have similar voices. Why? Because Mephiles based his voice off of the Duke's.
• Why does using Chaos Boost as Shadow a key element in defeating Mephiles? Maybe it's just this trooper over thinking, but notice the color of Shadow's power up; it's red. In the previous game, one of Shadow's powers involves himself filling his heart/mind with rage and evil in order to access the negative aspects of his powers. What color does said form make him? Red as well! Mephiles is keen to making Shadow turn against humanity by filling him with rage at their supposed inevitable betrayal. Notice to how whenever Shadow uses Chaos Boost, he moves at blinding speed (even to the viewers), teleports from one enemy to another in quick succession, his destructive power increases, etc, ergo, he becomes more aggressive in this form. Mephiles likely sees this as a chance to manipulate Shadow and escalate Shadow's anger and frustration into a level in where he takes it out on humanity, thus he fights Shadow personally and dissolve the shadows in their fight so Shadow will direct his hatred entirely on him, potentially reaching to a level Mephiles would want. Thank goodness, Shadow had a game and a half's worth of Character Development before this happens.
• While it could contribute to the game's unfinished state; why is Blaze faster than all three hedgehogs in the game, even though two of them were established as being her equal in speed? Because in real life, cats are better at running than hedgehogs!
• Silver's status as That One Boss in both Sonic and Shadow's storyline (especially in Sonic's story, where you had no idea how to fight him at first). It kind of makes sense if you paid attention to the showings of power scales in the game, and by extension, the series. In Sonic's story, it took him along with Shadow to beat Iblis, and even then they only managed to drive him away, not destroy him outright like Silver did in all his fights with him. Also, compared to Shadow and Silver's final boss battles, Sonic was pitted against Eggman, who wasn't nearly as powerful as Mephiles or Iblis, nor has he accomplished (or willing) to make the level of destruction they're capable of. In addition, Shadow has his Chaos Boost technique, which increases his powers to higher levels, and even if can't actually use it in the boss fight itself, he can however may use it by virtue of Cutscene Power to the Max, even that being brushed aside would leave Shadow with several abilities that Sonic can never comprehend or master, such as Chaos Spear, Chaos Blast, etc. In Silver's case, he can stop a giant magma boulder being thrown at him Iblis without much effort with his Psychokinesis and even redirect right back, so manipulating the body of a person not even weighing 50 kg wouldn't be any trouble at all. Among Sonic's abilities are: Making himself fast enough to barely control his speed, slow down time, sky jump over certain distances, perform a delayed homing attack in mid-air, create a tornado not even stronger than his Homing Attack, and an electric shield that can be disabled with a single Mook vulcan shot. While a few of these powers can a bit useful, they don't in any way increase Sonic's actual offensive power to a crazy degree like Shadow and Silver. So it's not just Silver being too powerful for Sonic to handle alone, it's that Sonic is relatively weak and forgot to level-grind.
