Sleight
Team Rocket's highest ranked member, and the head of the Shadow Admins, Sleight acts as the main leader of the organization, personally overseeing the region of Kanto. Cold, precise, and cunning, Sleight has yet to find an opponent that he could not personally defeat in battle.

Joker
Sleight's second-in-command and the Shadow Admin of Johto, Joker is a ruthless individual who relishes the war against Team Liberty.

Bounty
Team Rocket's third-in-command, at least until his Heel Face Turn. Bounty is the Shadow Admin of Sinnoh.
- Enemy Mine: His primary motivation for defecting from Team Rocket--With bigger threats like the Ancients and Ford out there, why bother splitting focus to Team Liberty, especially since both groups essentially fight for the same purpose?

Heather Windred/Ace
The fourth of Team Rocket's original Shadow Admins. Ace oversaw the Hoenn branch of the Rocket Empire. After failing to quell a mass rebellion in Hoenn she was exiled by Sleight and eventually killed by Buzz, who would later become her replacement.

- Bling Bling Bang: He ONLY uses the Luxury Ball variant of the standard ball capsule.

- Chess Motifs: Lark played chess long before he battled. This carries over into how he thinks about battle, as seen multiple times:
- The rematch of Lark V. Hex involved him ordering his 'mon a combination of attacks he considered akin to a chess 'fork', or move that threatens two pieces-in this case, two pokemon-at once.
- "The pawn's soft steps to victory are not heard when the queen thunders across the battlefield."
- Lark reminesces in prison on how Manuel represents his queen, Sasori his knight, and Namikaze his bishop.

- The Plan: Hasn't had the chance to apply any major one yet, but Lark loves using minor ones in battle.

Hex is the average novice Team Liberty agent.

- Gotta Kill Em All: He is currently a Liberty member because he wishes to kill all Rockets.
- Heroic BSOD: Experiences one after Jennifer Lorne is consumed. Turns out she's his sister. Subverted; it was a front in order to keep up his mask-Jennifer is not actually his sister.
- Roaring Rampage of Revenge: Hex periodically goes into these. He even commits Revenge By Proxy.
- The McCoy: In his Power Trio.
- What Measure Is a Mook?: Decided against killing a Team Aqua prison guard named Ray after it was revealed that his daughter had just been born. Ralph, on the other hand, was not so lucky.

The Ancient Darkrai
Sombra
The oldest Darkrai in existence and the leader of the Ancients, Sombra was formerly a follower of Arceus, leading his fellow Darkrai in the Creation Pokémon's defense. After Arceus bestowed upon him and his followers the powers of Time and Space, Sombra betrayed Arceus and attempted to usurp him. He was eventually defeated and sealed away, though has reappeared due to the weakening powers of the Creation Trio.
Nine
A former follower of Sombra, Nine deserted the group after realizing the evils of his ways; because of this, he was spared the fates of his siblings, though his control over time and space were taken away. He recently regained these powers through the help of Ford, and now seeks to end the Rocket-Liberty War.

- Heel Face Turn: Performed one just prior to the Ancients' imprisonment, after realizing just what he was helping Sombra do.
- Face Heel Turn: YMMV; however, Nine's eventual alliance with Ford could be seen as this.

Legendary Pokémon
- Psychic Powers: All Legendary Pokémon are assumed to have limited telepathic abilities, allowing them to communicate with humans.
- Talking Pokémon: See above.
Mewtwo
The original Mewtwo.
- Berserk Button: Threatening, harming, and especially killing his fellow clones.
- Cloning Blues: Suffered from this for some time after his creation; by the time the events of Rot R roll around, he has other problems to deal with.
- Despair Event Horizon: Suffered a severe case after the other cloned Pokémon were killed.
Mewtwo/"Mewthree"
Another Mewtwo created by a Unovan bounty hunting company at the request of Ford.
- Cloning Blues: Surprisingly averted; Mewthree is aware of why and how he was created and has not shown any negative feelings toward that reason.
- Fan Nickname: To differentiate him from Mewtwo.
- Strong But Naive: As a newly born Pokémon, Mewthree still has yet to master his powers.
Ho-Oh
A legendary bird Pokémon.
- Berserk Button: Will absolutely destroy any sources of evil that it locates, as the Searchers found out the hard way.
Raikou/Shekou/Sheik
A female Raikou from Orre who later joined Team Liberty.
- Ascended Extra: Started out as a random Raikou in Orre; by now she has turned into virtually a full-fledged Team Liberty agent.
- Fan Nickname: Shekou was eventually dubbed Sheik to ore easily differentiate her from other Raikou. Also serves as a Shout Out to The Legend of Zelda.
- Shout Out: See Fan Nickname.
The Shiny Beasts
A shiny Entei, Raikou and Suicune who originate from a different dimension. After sensing the powerful disturbances in the dimensional fabric, they appeared in the main dimension to rectify the problem.
The Creation Trio
A group of Legendary Dragons consisting of Palkia, Dialga and Giratina.
Deoxys/Xalpha/Ariadne
A Deoxys recruited by Team Rocket member Robert Hawkins. She assisted in defending Paradise from Team Liberty's attacks. It was later revealed that she was formerly the queen of the Deoxys race on their home planet; after seeing their actions on earth, she relinquished her position in disgust.
- Samus Is a Girl: Most assumed Ariadne was a male before her true gender was revealed.
- Shout Out: Her name was directly inspired by Inception.
Gym Leaders/Elite Four Members
Giovanni
The former Gym Leader of Viridian City and former leader of Team Rocket. Giovanni had rebuilt his organization into at least a functional group prior to the Shadow Admins' takeover; however, he was betrayed and killed by them due to their belief that they could rebuild the group into a stronger organization.
- Curb Stomp Battle: It's implied that his battle against the Shadow Admins was this, with him on the losing side. Given their power level and the advantage of numbers, this isn't surprising.
- Pretty Little Headshots: Averted; the mess from his execution required a number of individuals to clean up.
Koga
The Gym Leader of Fuschia City, and a member of Team Rocket. He tends to work as a triad with Lt. Surge and Sabrina.
Sabrina
The Gym Leader of Saffron City, and a member of Team Rocket. She tends to work as a triad with Koga and Lt. Surge.
Lt. Surge
The Gym Leader of Vermilion City, and a member of Team Rocket. Surge tends to work as a triad with Koga and Sabrina.
- Shock and Awe: Specializes in Electric-Types.

Evan Tierra
A neutral trainer until he joined Team Plasma. Evan is the envoy of Palkia.

Feral Tierra
The dark half of Evan Tierra, Feral was released once Evan lost control of his powers over space after realizing that he had been lied to by Searcher.
- Dark Is Evil: Is like Evan in every way... except for his personality, his blood lust, and the fact that he is constantly coated with darkness.

Klim "Kinali" Prizak
An unaffiliated trainer. Kinali became involved in the war when the Creation Trio's power began to weaken, threatening the existence of the world. Kinali is the envoy of Giratina.

Maxie
Team Magma's primary leader. After realizing the folly of his ways, he reformed and has transformed Team Magma in an organization of good.
Archie
Team Aqua's primary leader. Archie was imprisoned along with Maxie following the conclusion of the Hoenn saga; unlike Maxie, he did not reform, and has been imprisoned in Lilycove City for some time now. He was recently released following the return of Team Aqua, though following intervention by Team Rocket, he was killed via telekinetic neck snap by Sabrina.

- Meaningful Name: Dov means bear. His fighting style involves using sheer force and bulk to subdue his opponents.
Dara Trina
A Unovan bounty hunter. Dara possesses psychic abilities as well as a vast array of tools, which she uses to round up criminals.
Ellen Burks
A young girl from Unova. Ellen became an unofficial participant in the Rocket-Liberty War when she joined up with Ryan Sanders and his eventual group.
